GCC: Pretty Bird h.1/10/12 & CAG: Mj h. 2/18/12 & Scarlet Macaw: Scarlet h. 7/12/12
Recently got a goffin about 5 months old we named Binky.
Binky and the GCC get along very well preening each other and what not. At some point if they continue to get along and bond I'm considering caging them together

Is there any down side to them bonding?
Will they be different with my wife and I?

Honestly, I would be VERY hesitant about caging them together. If they get along with each other while supervised, that is one thing, but I would personally be very nervous about putting them in the same territory without supervision. There is a substantial size difference between a GCC and a Goffins. Even though green cheeks are small birds, they are very feisty and have been known to attack larger birds. Personally, I think the risks would far outweigh the benefits.

Besides the obvious safety concerns, I think it would also be difficult to find a cage that is appropriate for both species. Another thing I would worry about is that the cockatoo's dust would bother the conure. Cockatoos and conures are from completely different parts of the world, so they really aren't used to being in close proximity.
 
I personally would not put them in the same Cage. Maybe you could just have separate Cages and put them next to each other.
 
Caging two different species not a good idea
try putting them near to each other but not in the same cage while not supervised

Kind of figured that. They seem very comfortable with each other on the java tree

I was at a store recently and the owner of a macaw and a GCC was there with his birds. Both were bonded to each other and you could not separate them The gcc would ride on the back of the macaw I would not have believed it if I did not see in myself.
 
So it sound like you had the GCC first? If so and it was bonded to you then it should still stay fully bonded to you. Typically a bird that is bonded to another even the same sex will remain bonded to that same bird even once the opposite sex is introduced. An interesting note is the bonded bird will mate with the opposite sex once it's "significant other" has it's back turned.
